This is how all bike manufactures operate unfortunately. Madison is in charge of all shimano warranties in the UK, and at times they can be really slow. Merida themselves don't deal with any warranties that isn't their own frame or proprietary parts. I think the bike shop did a good job for you...

Looks like you're meant to run the outer cable from the shifter all the way to that stopping point shown in the picture for the front mech. Likewise for the rear mech, it looks as if it just meant to be one long piece of outer cable.
