I have been looking to build my own rear wheel but am having trouble finding a hub to purchase. The rim is 29" but all of the motors I have found state up to 28" does this make a difference to the reliability of the wheel or can I use them regardless

you'll be OK, don't worry about that.

You can fit any rim to any motor as long as it has the right number of holes.

The only thing you need to be careful about is fitting a high-speed motor that's for a small wheel to a large wheel because it will most likely run inefficiently.

28" / 29" are the same size rims, the difference being that with 29" larger volume tyres can be fitted so the width and outer circumference are greater.

Wouldn't it be good if they dumped the marketing hype tyre sizes and just used ETERO ones?

Not really as a 29" bike frame will have more tyre clearance in the drop outs then 28" bike frame( 28" is also 700c ). 28"/700c one can fit up to 50mm tyres with 29" mtb tyres one can fit +size tyres.

28" Road bike rim usually limited to a max tyre size of 32/35mm ish.
700c hybrid, adventure/gravel bike tyres larger and can accommodate up to 50mm tyres, some bikes can be fitted with 650 rims and allow up to 60mm tyres if drop outs allow.
29" is mtb size so wider tyres can be fitted.
