What brand of shifters/brakes are you using ? Brake cut outs are used to prevent motor controller from smoking should a fault occur esp with a throttle fitted, some controller makes do suffer from slight power over run so also useful when riding slow or stopping in these cases.

My nylon final drive cover I have only ever pinched the screws up hand tight no need for lock tight. Have a look first then take the cover off, if it looks ok then you will have to open the motor up if that is where the issue may lie.
