Cross polarity will blow the fuse so worth a check that V+ & V- is correct and matching on both bikes, no reason why they should be different though.
Any loose wiring shorting will also cause the fuse to blow on the battery to controller side so worth checking for anything loose or any frayed...
I would agree with the fuse option having blown on both batteries, there is no real logical reason as to why the battery has stopped working after the swap.
One assumes a fuse might be in the Black rectangular enclosure in the first pic bottom rhs.

Lithium is the answer a soft pack will fit that space, a soft pack being a heat shrunk finished pack without a hard case. You can add your own padding to help protect it and stop it rattling about.

The guessers who offer advice are very good at spending other peoples money, if they are very lucky they might guess right. It isn't the way to go about fault finding.
The LED looks like many others led880/890 so may or may not work.
What is best is if you can show a pick of the controller box, follow the motor wire or the LED wire to the box and take a pic of the label for us. We then may be able to identify better.

Like the bbs mid motor likely fault may be overheating controller/ mosfet cutting out.
Wrong gearing they like to be spun up with low gearing, ride to slowly at a low cadence and they get warm. They don't like to be laboured.
Check brake cut outs if fitted aren't an issue.
